The research program in the Department of Emergency was established to support investigator-initiated research and pharmaceutical, biologic and biomedical device trials. The program is supported by a Research Program Administrator, two pre-award Research Administrators, a Clinical Research Supervisor, and a staff of Clinical Research Assistants. The department maintains clinical research space within emergency departments as well as fully-equipped basic science laboratories, and has ongoing collaborations with Brown University and other hospital departments.The main focus areas of the Department of Emergency Medicine research program are (1) injury prevention and control, (2) cardiovascular, neurologic, and resuscitation science, (3) pediatric, age, and gender specific care, and (4) healthcare systems science.

The Rhode Island Hospital’s Alzheimer's Disease and Memory Disorders Center (ADMDC) provides a comprehensive and integrated program of research and education focused on brain aging and dementia. The ADMDC participates in multicenter clinical trials of investigational drugs to prevent or treat the symptoms of Alzheimer’s Disease and is a primary site for studies sponsored by the Alzheimer's Disease Cooperative Study, funded by the National Institutes of Health, and the Alzheimer's Therapeutic Research Institute. Investigator-initiated studies are an important component of the ADMDC’s research activities; the Center is currently conducting innovative clinical trials for cognitively impaired older drivers and mind-body intervention, as well as studies of the roles of neuroimaging, biologic, and cognitive biomarkers in understanding the preclinical and prodromal stages of Alzheimer's disease. A major thrust of current and future dementia research is primary and secondary prevention. The ADMDC is the primary site for the Rhode Island Alzheimer Prevention Registry, a statewide project that enrolls individuals interested in Alzheimer’s disease prevention trials. To further research into the pathology of Alzheimer’s disease and related dementias, the Center supports the brain donation program at the Brown Brain Tissue Resource Center and operates the Biospecimen Bank, a repository for blood and cerebrospinal fluid specimens stored for future collaborative translational research projects. Intra- and inter-institutional research collaborations are a vital part of the ADMDC’s work. The Center hosts a monthly research seminar co-sponsored by the Norman Prince Neurosciences Institute, which provides a forum for aging and dementia researchers to discuss current research and plan future projects.

A brain tissue resource center (BTRC) (often referred to as a brain bank) is a collection of human tissue specimens from the nervous system: the brain, spinal cord, muscle and peripheral nerves. The facility is engaged in a variety of functions; rapid specimen transport, tissue processing, state-of-the-art preservation methods and database management. A variety of experts, research doctors, neuropathologists and laboratory specialists, plan and manage the BTRC. Strict protocol is imposed on outside vendors whenever their services are required, particularly with respect to rapid specimen transport.

Clinical Trials Support, HIV and HCV
The Miriam Hospital clinical trials unit offers the newest treatments for HIV and hepatitis C (HCV) infections. The experienced research staff consists of physicians, nurses, a data manager, a regulatory assistant and laboratory personnel. The unit conducts trials offered through the AIDS Clinical Trials Group (ACTG) network, funded by the National Institutes of Health, in association with the Partners/Harvard AIDS Clinical Trials Unit. The priority of ACTG studies is to evaluate new strategies for treating HIV infection and preventing HIV complications, and to evaluate new treatments for hepatitis C. Other studies offered through our clinical trials unit include pharmaceutical studies to treat hepatitis C, prevent C. difficile infection, and test new methods of diagnosing HIV infection.

The Substance Use Research Core (SURC) offers services and expertise on the methods needed to conduct effective Substance Use (SU)/HIV research. The SURC offers expertise in innovative methods for assessing and analyzing SU, and developing and implementing interventions to address alcohol, tobacco, and other drug use. Services include: expertise in developing research projects that address gaps in SU/HIV priority issues both domestically and globally; advice on training on the most appropriate methods for assessing SU; advice and training on incorporating effective and up-to-date SU interventions; and guidance on addressing ethical issues with SU research including input on IRB protocols and human subject sections of grant applications and access to group trainings.

The Clinical Pharmacokinetics Research Laboratory is equipped with two UPLC-MS/MS and one quadrupole-time-of-flight mass spectrometer (ESI-QTOFMS) systems capable of measuring the concentration of small molecule xenobiotics and their metabolites as well as endogenous or therapeutic peptides and proteins. To date, this laboratory has developed various assays for the quantification of up to 60 different compounds and validated these assays according to guidelines by the Food and Drug Administration of the United States. The laboratory is proficient in providing analytical support for on-going pre-clinical and clinical studies and during different stages of a drug development project.

Evaporator - Thin Film Deposition

Electron Beam Evaporator
This system deposits thin films of inorganic materials, usually metals, from a four-pocket electron-beam source inside a high vacuum (cryopumped) chamber. Deposition rates of up to 0.1 micron/minute are possible for some materials. This system can easily accomodate relatively large, 3-D objects and has substrate heating to 300 C for flat substrates. Restrictions on what materials may be evaporated are somewhat less stringent than for our other evaporators.

The Angstrom Resitive-heated Evaporator is a thermal evaporator coupled with a nitrogen glove box. It is for depositing thin organic and inorganic films when either the deposition material or the substrate is adversely affected by moisture or oxygen. Samples and/or evaporants are loaded from a nitrogen glove box maintained at under 10 ppm of oxygen and under 1 ppm of water vapor.

The PlasmaTherm Model 790 RIE-PECVD system has a computer-controlled single-wafer turbopumped chamber that provides reactive ion etching (RIE) and plasma-enhanced chemical vapor deposition (PECVD) capabilities. RIE is accomplished using fluorine-chemistry gases (CF4, CBrF3, CHF3, SF6, etc.) with up to 500 W RF power. PECVD capability provides low-temperature (up to 350 C) SiO2 and Si3N4 deposition from silane chemistry.

The Lab-18 thin film deposition system is a combined electron-beam evaporator and RF sputtering Physical Vapor Deposition (PVD) system that makes high quality, research-grade metallic, semiconducting, and dielectric thin films. The Lab 18 includes a four-pocket electron beam evaporator as well as two 2” magnetron sputter sources. Two mass flow regulated gas lines provide for control of chamber pressure and gas composition for reactive sputtering.

Inductively Coupled Plasma RIE System
The SPTS LPX is an inductively-coupled plasma (ICP) reactive-ion etcher (RIE). It can etch high-aspect ratio structures in a wide range of materials, including silicon, silicon dioxide, and silicon nitride. This system is configured with a range of gases for reactive- and physical-ion etching, including SF6, C4F8, CF4, O2, and Ar. The LPX-ICP system is equipped with a single-wafer load-lock transfer arm for 100mm wafers; smaller wafers and small pieces may be processed on the system using a carrier wafer.

The JA Woollam, M-2000 Variable Angle Research Grade ellipsometer measures angle- and wavelength-dependent reflectivity and transmissivity data over a wide spectral range (from ultraviolet to near-infrared) that is analyzed to directly to determine optical properties of single- and multi-layer films (e.g., their thickness and complex wavelength-dependent refractive index), which provide insight into their underlying chemical, electronic, and mechanical properties.

Quartz tube furnace for thermal oxide growth on silicon by a chemical reaction between the silicon and either dry oxygen or water vapor at atmospheric pressure. X-Ray Diffraction System, 2 Dimensional

This Bruker D8 Discover X-ray Diffraction System can be configured with a point and line source x-rays. A Vantec 500 2D area detector or a LinxEye (0D, 1D)detector can be used for the analysis. The system is suitable for texture, stress, and micro-x-ray diffraction as well as for orientation and epitaxy studies. The instrument has in-situ capabilities for studies at low/high temperature and under vacuum to study properties as a function of time, temperature, gas environment or vacuum. A capillary spinner stage is also available for investigations of air sensible materials with the sample prepared in a capillary glass.

X-Ray Diffration System, High-Resolution

This Bruker D8 Discover X-ray Diffraction System includes a line source configuration system with a LinxEye (0D, 1D) detector and a Scintillator detector. The system is suitable to determine thickness, crystallographic structure and strain in epitaxially thin films as well as high resolution analysis of bulk materials. X-ray reflectometry (XRR), high resolution XRD, grazing incidence diffraction (GI-XRD), in-plane GID (IGID) and reciprocal space mapping (RSM) are some techniques that can be performed with this configuration. High resolution is obtained using parallel beam optics: Goebel mirror, monochromators, soller slits and analyzer crystals.

The Asylum MFP-3D Origin atomic force microscope (AFM) is a multi-mode instrument. It is equipped with a closed loop operation in all three axes with high precision, resolution and low noise operation. The closed loop Z scanner eliminates hysteresis. The AFM provides a 90 µm X and Y range (< 0.5nm noise) and 15 µm Z range (Z sensor, 0.25 nm noise) and detector noise <15 pm. It also includes Inverted optical lever design that eliminates interference artifacts and a low-coherence infrared (860 nm) super-luminescent diode (SLD) light source (class 1M). Applications include dual AC resonance tracking (DART), electric force microscopy (EFM), force mapping mode, lateral force microscopy (LFM), magnetic force microscopy (MFM), kelvin probe force microscopy (KPFM), piezo-response force microscopy (PFM), and conductive AFM (C-AFM) with ORCA.

The Witec Alpha 300 Confocal Raman Microscope is equipt with different scan modes for local Raman spectra, mapping distribution of phases within a sample and with 3D image generation and depth profile of samples. The depth profiling and 3D imaging capabilities of the Alpha 300 provide the ability to analyze the interior of transparent samples without microtome sectioning or freeze etching. Multi-wavelength coupler for selection of 532 nm or 633 nm wavelength laser sources and a Ray Shield coupler for measurements of Raman spectra at low wave numbers. Fast Raman imaging with integration time in the milliseconds order per spectrum. A heating stage for in-situ measurements in the temperature range 25°C to 1400°C with a thermal stability of ± 0.3°C.

Spectrometer - Electron Paramagnetic Resonance (EPR)

The Bruker EMX Electron Paramagnetic Resonance (EPR) Spectrometer is equipt for the Technique for the direct detection of paramagnetic species. The EMX EPR has a digital resolution of 24 bit center field, a field sweep up to 256,000 points, high-sensitivity resonator with irradiation window, dual channel, simultaneous detection of 1st and 2nd harmonic, and sensitivity S/N up to 2000:1. The system has a helium temperature control system for low temperature measurements in the temperature range 3.8 K (~-269 °C) to 300 K (~27°C). Applications span a wide range of areas an include kinetics of radical reactions, oxidation and reduction process, polymerization reactions, degradation of compounds by light, organometallic compounds and catalysis, free radicals, and antioxidants and radical scavengers.

The Joint Engineering Physics Instrument Shop (JEPIS) is a specialized service center providing assistance in the development of experimental instruments, research projects and instructional classes. The JEPIS services are offered to faculty, students and staff on the Brown University campus, and is also available to outside academic/hospital users. JEPIS offers all of the basic machine shop capabilities, including Wire EDM and Rapid Prototype printing. JEPIS also offers CNC design consultation, hands on training and instruction through non-credit basic machine shop course and an advanced course geared toward Graduate Students. The Student Shop provides students with a strong base for their experimental studies. The JEPIS staff is available to give general advice and assistance to the Brown Students and Staff in the finding of sources for the materials and devices they require for their projects or instructional classes. Access to the facility is on a user fee basis of an hourly fee for labor plus materials.

Cell counting, sorting, biomarker detection. The FACSAria has five air-cooled lasers at 351nm, 488nm, 561nm, 633nm, and 407nm allowing multicolor analysis of up to 20 parameters. It can sort 1 to 4 populations simultaneously and is equipped with an Automated Cell Deposition Unit, an Aerosol Management System and a refrigeration system. The Cytek Aurora can analyze similar and very similar spectral emitting fluorochromes. Instead of analyzing small chunks of fluorescence and calculating fluorescence spill over, the Cytek Aurora looks at the full spectrum emitence of each fluorochrome. Enclosed in a biosafety hood. The sorter separates particles on the detection of fluorescent markers on particles such as cells, chromosomes, bacteria or nuclei. Then the collected cells are suitable for downstream analysis either in molecular applications like protein assays and PCR, or used in viable assays such as tissue culture or injected into in vivo models. Generated data may also be used to determine percentages of interrogated populations. Mass cytometry combines the technologies of flow cytometry with that of mass spectrometry. It applies nebulization, aerosolization and ionization to cells labeled with heavy metal isotope-conjugates, allowing for ion separation based on their mass:charge ratio and quantification of each isotope on a per cell basis ultimately determining properties of a cell population at a single-cell resolution. The technique of mass cytometry is powerful, as it can analyze more cellular targets without the problem of compensation as seen in flow cytometry. The Helios is capable of simultaneously analyzing up to more than 50 parameters both on cell surface and intracellularly.

The Cameca SX-100 electron microprobe is equipped with 5 wavelength dispersive spectrometers (WDS) and a Rontec energy dispersive spectrometer (EDS).The WDS spectrometers each contain two or four diffracting crystals and presently include LTAP, TAP (2), LPET (2), PET, LLIF (2), LIF, LPCO, PC1 and PC2. The last three crystals are used to measure the light elements (boron to sodium). The absolute detection limits for the instrument are approximately 50-200 ppm, depending on the element. The EDS spectrometer is capable of detecting all elements above sodium (Na). X-ray element maps can easily be acquired on the microprobe. Using 512x512 pixel maps, up to nine element maps (5 elements on WDS, 4 with EDS), plus a backscattered electron (BSE) image, can be obtained simultaneously. Maximum resolution on any one map is one micron per pixel. Utilizing the coordinate system, maps of entire thin sections can be generated.

Microscope - Focused Ion Beam Electron (FIB)

Thermo/FEI Helios Dual Beam Focused Ion Beam Electron Microscope (FIB) with an Omniprobe nanomanipulator and autoTEM sample preparation
The FIB is fully equipped for (near) simultaneous ion/electron beam imaging and patterning of specimens. A Pt metal deposition source is available for ion (or electron) beam assisted deposition of conducting lines. A second source is available to enhance the carbon removal rate. An Omniprobe AutoProbe 200.2 allows the physical manipulation of samples with nanometer precision and is used along with Pt metal deposition and standard FIB trenching to allow the selection and removal of electron transparent TEM samples from specific microstructural features. A NPGS pattern generation system (plus beam blanker and external scan interface) controls the electron beam for high resolution, interlaced pattern generation used in the FIB fabrication of nanostructures. Three dimensional crystallographic data can be generated from specimens using the fully automated EBSD system (Oxford HKL&EBS-3). The microscope is also equipped with an EDS detector for elemental analysis. An electron flood gun can be used with the ion beam to image/etch nonconductive samples. A low temperature holder is available for beam sensitive samples.

LEO 1530 High Resolution Scanning Electron Microscope (HRSEM)
The LEO 1530 VP ultra-high resolution field emitter SEM that allows for a resolution of 1 nm at a voltage of 20 kV in high vacuum and 2 nm at 30 kV in the variable pressure mode. It is fully equipped with EDS for chemical mapping and includes a Debbem tensile test stage 5kn. The instrument is equipped with Nabity pattern generating software a high speed beam blanker and is set-up for high resolution electron-beam lithography. The LEO 1530 VP is capable of a resolution of 2.1 nm at very low electron energies (1 kV) which is of great use for beam-sensitive materials like polymers and insulating surfaces. Also very useful for insulating samples is the variable operating pressure mode which allows insulating materials to be imaged without coating the surface.

The FEI CM20 is available for applications that require high tilt, moderate resolution (0.23 nm). This 200 kV analytical TEM allows the large specimen tilts needed for dislocation characterization and weak-beam imaging applications. It is equipped with a low background double tilt holder and a liquid nitrogen temperature holder. Compositional analysis is performed on this instrument using energy dispersive x-ray spectroscopy. Images are recorded using a large field of view, side mounted, digital image acquisition system.

JEOL 2100F - S (TEM)
The 2100F is a 200 kV, field emission source, high-resolution/analytical S(TEM) capable of 0.10 nm lattice resolution. It is primarily used for obtaining lattice images or when chemical or crystallographic information is required from laterally small areas (1-10 nm). The instrument is equipped with an x-ray spectrometer capable of light element detection, a Gatan image filter (GIF) for element and phase analyses and enegy filtered imaging, a high tilt holder for electron tomography and a high-resolution CCD camera system for digital image acquisition and processing. A low background double-tilt holder for chemical analysis by EDS, a standard double tilt holder, a heating holder capable of 1000C, and a heating straining holder are available. Probes as small as 1 nm in diameter are accessible for micro-diffraction experiments. STEM mode for EDS line and area scans, bright and dark field STEM detectors, and high angle annular dark field is capable in STEM mode.

There is a transfer holder so samples can be transferred to the XPS with exposure to atmosphere.

The Quattro is an environmental SEM which means that the sample chamber can be set to a (relatively) high pressure for water containing samples.  This SEM has EDS (X-ray detection) and EBSD (electron backscatter). The Quattro S is a field emission scanning electron microscope capable of generating and collecting all available information from any type of sample material. It provides the most versatile high-resolution low-vacuum FEG SEM with extended low-vacuum capabilities and the most versatile high resolution SEM for characterization, prototyping and in situ analysis. The features include three vacuum modes enabling investigation of conductive, non-conductive and high-vacuum incompatible materials such as High-vacuum mode (<6*10-4 Pa) for imaging and microanalysis of conductive and/or conventionally prepared specimens; Low-vacuum mode (10 to 130 Pa) for imaging and microanalysis of non-conductive specimens without preparation; and ESEM™ mode (10 to 4000 Pa) for high-vacuum incompatible specimens which are impossible to investigate with traditional EM methods. The system is equipped with a 5-axes motorized x-y-z-tilt-rotate stage,for Sample navigation.

The mission of the Behavior and Neuroimaging Core (BNC) is to provide a coherent set of resources that will facilitate the implementation of each of the COBRE Project Leader’s research aims. The BNC provides ongoing support, training, assistance and advice to COBRE project leaders in the practical aspects of data collection, data management and data processing across a wide variety of neuroscience related methodologies. The BNC also serves as a resource to the broader neuroscience community at Brown and its affiliated hospitals and the broader Rhode Island academic community by providing formal and informal training, accessible data processing pipelines, and documentation of these and related resources. The support provided by the BNC is distinct from but complementary to services provided by the Design and Analysis Core (DAC). Whereas the DAC is focused primarily on study design, analytical modeling, and techniques for inference, the focus of the BNC is on practical aspects of research conduct such as efficient and high-quality data acquisition, implementation and deployment of standard and newly developed tools for analysis of large neuroimaging datasets, and lowering barriers to the use of such tools through direct assistance, training and documentation. Because the missions of the BNC and DAC are highly complementary, the effectiveness of each core is strengthened by collaborative relationships between them. The analytical techniques developed by the DAC in partnership with the Project Leaders are predicated upon robust high-quality data. Similarly, realization of study design principles requires practical expertise with the tools necessary to implement those principles. The BNC and DAC will share a full-time staff member with expertise in research design, statistical modeling, data management and high-performance computing.

Ultra-high resolution x-ray imaging is an important tool in investigating a variety of disease states. From metastatic cancer to arthritis and osteoporosis, small animal models are commonly used. Both in vivo and ex vivo planar imaging is used to screen, track, and evaluate structural changes in these studies. Cabinet x-ray systems allow researchers to take images directly in the vivarium to protect the integrity of the colony. These planar imaging systems are less expensive, subject animals to lower doses, and provide faster results than microCT systems.

The Drosophila Media Facility is dedicated to providing investigators with high quality media for Drosophila research. This centralized kitchen is equipped with two food-service quality Cleveland Range Kettles (MKET-12-T). Media is pumped into trays of vials or plastic bottles using a custom built fly food dispenser. Researchers using glass vials return them to the facility where they are autoclaved, washed, and filled again. This centralized kitchen is equipped with a food-service quality Cleveland Range Kettle MKET-12-T. Media is pumped into trays of vials or plastic bottles using a Gilson Fly Food Dispenser. Used glass vials are returned to the facility where they are sterilized in a Steris autoclave and washed in a Northwestern Systems G403 electric heat glassware washer.

Tycho NT.6
The Tycho NT.6 verifies protein quality by looking at the structural integrity (or foldedness) of a protein. Changes in the intrinsic fluorescence of the sample are measured as a thermal ramp is applied. Changes in the fluorescence signal indicate transitions in the folding state of the protein. The Tycho can be used to study the stability of protein samples in different buffers or at different pH values. The measurement is completed in three minutes and uses a capillary tube to hold the sample.

Core Leader Richard Jones, ScD is a psychiatric epidemiologist and methodologies, and the director of the QSP. Core Co-Leader Jennifer Barredo, PhD is a neuroscientist with expertise in neuroimaging methodologies including advanced diffusion imaging, multimodal analysis, and machine learning. The DAC also maintains scientific computing resources and workflows available to COBRE project and pilot investigators and sponsors educational seminars and workshops.

The Biostatistics, Epidemiology, and Research Design (BERD) Core at Rhode Island Hospital offers centralized biostatistics consultation services to clinical, basic, and translational researchers. We provide a broad array of resources during all phases of research. During planning, the core can provide high quality project/trial design, including final sculpting of specific aims and hypotheses, measure selection, power analysis, data analysis planning, and grant/proposal preparation. At the beginning of the project, the core can assist in construction of REDCap data collection tools, databases, and data management, including national archiving. We provide help navigating approvals for special technology needs, such as purchasing non-standard equipment and logistics. Throughout the trial, the core can provide decision support, assessing the impact of potential design additions or changes on final statistical inference. It can serve on or help find individuals to serve on data and safety monitoring boards (DSMB). At the conclusion of the trial, the core can assist with implementation of the data analysis plan, either by providing access to contemporary statistical analysis software and coaching, or by conducting analyses for or with investigators. During reporting/publication preparation, the core can assist in write-up, data visualization, and integration of interpretations in the broader context of the project, and help address comments from peer reviewers.
